When we were young, games didn't look as clear as they do now. Because it was 8-bit, a shoe might look like a skateboard, a dog might look like a bomb and a shield might look like a plane.
On top of that, games never explained characters or stories as much as modern games. So some may have thought Diddy was Donkey Kongs son while others may have thought Ryu and Ken were brothers.

What are some of your childhood misconceptions?

I thought Boom Boom from Super Mario Bros 3 must be Bowsers nephew.
He wasn't a big boss and we all knew the bosses were the "Koopa Kids". So, who was this guy that kept showing up in the forts midway through each world?
He looked like a Koopa Kid but he clearly wasn't. So, my childhood brain thought that he must be related just not a son of Bowser. So he was his nephew.

The racer from Enduro Racer wore blue dungarees, had Simpsons yellow skin and had dark "Hulk Hogan" hair.
http://www.emunova.net/img/tests/879.jpgFor the life of me, I couldn't see a biker outfit or helmet. All I saw was a yellow skinned balding guy in nothing but dungarees riding a motorbike. Probably because I had an action figure that somewhat matched that description.

This Perfect Dark logo is an "N" for "Nintendo".

Andre the Giant was the first Boss in Terminator 2 (NES).

Playing T2 on the NES, I'd reach the first boss. He was huge, strong and had long black hair. My first thought was "It's Andre the Giant!" and it stuck.

I might remember more later, if I have more. In the meantime, what are your childhood misconceptions?

My misconceptions are the ones underlined. The Diddy/Donkey thing along with the others in that paragraph are just examples of what other people might have misunderstood. Not me.

I don't remember any misconceptions but I do have a slightly embarrassing origin story:

When Super Street Fighter 2 (SNES) came out I had a habit of pausing the game during Cammy's kicks whenever I was alone. I didn't masturbate or anything, I just found the snapshots addictive and stimulating. This led to me playing her more often where I never imagined playing with a character without a fireball.

And here we are.

I must have been around 6 or 7 when I got DKC. I still remember the day I got it. It was a Saturday and my dad bought me it for no reason at all. It wasn't a birthday, I didn't do anything special that day. He just came home and gave me the game. Then I had to go to church 5 minutes later and didn't want to.

Always thought Emperor Gestahl from FF6 was some kind of dog man. Only saw the portrait art of him as a human a couple of years ago but I still can't unsee the dog.

Thought the same for the PD logo being an "N" for a while.

Thought Mario was really named Mario Mario and Luigi as Luigi Mario because of the film until Miyamoto said they have no real last name.

I wouldn't call that a misconception, it seemed like a reasonable thought even before the movie mentioned it. The game was called Mario Bros. ffs.

Not really a misconception but something I never noticed as a child and could be seen as a "mind blow" similarly to the Pd thing.

The map in Boulder Dash (NES) was the real world map but from the view point of Japan (minus europe). Japan in the middle, USA on the right, Asia on the left etc.
