It's probably practical reason such as money, not enough time to include them, and Natalie Portman is going to be in the next Thor movie.
Gwyneth Paltrow has said she isn't doing another movie, which I'm not sure if I totally believe.
I do think Stark and Pepper have broken up just by the way some things are stated in the movie. Could be wrong on that one though.
