I mean in terms of depth, continuation, acting, scripting, pacing etc?
I think one of the best was the Sandman /his kid/ raven. we saw another side of the sandman with him crying etc. seeing a character go through emotional turmoil had the audience invest emotion into the storyline for the pay off.
Bret Vs Owen as brother vs brother also touched people. The little brother trying to step out of the shadow of the big successful brother was great as well.
What are your stand outs?

The first one that came mind was what you mentioned with Sandman/Raven...
Also for me I loved the weekly excitement of Vince/Austin. You don't get much better than that.

Jimmy Jacobs vs. BJ Whitmer. It may be my favorite feud ever. Everything was just perfect.
Long story short, the two were tag team partners, and later, they started to be managed by Lacey. Jimmy fell in love with Lacey, was trying to get her attention, etc. Lacey was a bitch, didn't give two shits about Jimmy, etc. BJ got pissed at Jimmy and turned on him.
Jimmy, managed by Lacey, faces off with BJ. During the match there's a botched spot that's just brutal, but I digress. Whitmer wins.
Jimmy is still trying to make LAcey like him, and failing miserably. He's writing songs (Ballad of Lacey FTW), etc. Whitmer tries to convince Jimmy that she's a bitch, she's using him, etc. Jimmy snaps, beats the hell out of Whitmer, and destroys his ankle.
Whitmer is out for a bit, and Jimmy feuds with Colt Cabana (as LAcey slept with him, which makes Jimmy even more fucked up, at which point he writes another song... Victory of Love FTW)
Whitmer comes back, and the two have a match, and in the match, Whitmer accidentally spikes Lacey, which pretty much drives Jimmy off the deep end. Of course another song comes from this. (From Kiss to Kill.)
It finally ends with a cage match, which Jimmy wins. Also, there's a promo he gave beforehand for the DVD that is utterly amazing, and maybe my favorite promo ever. The promo ends with "It's prom night, and it always ends the same. The villain gets what's coming to him, and the hero gets the girl. I love you big brother." The dynamic is amazing, as even though BJ is technically the "face", Jimmy thinks he's the good guy, and technically, he really is.
Overall, the feud lasted a year, and was pretty much the storyline that transitioned Jimmy Jacobs from lovable, pathetic love stricken emo kid too crazy Age of the Fall leader.
If anyone actually gives two shits, there's a great video tribute to the feud, which I uploaded. It plays a good chunk of the aforementioned promo at the beginning and end of the video, so I'd recommend checking it out just for that.

I still look back on the booking in the run up to Survivor Series 98 as some of the best angles/storylines ever.

No, not really. I thought the build up to Kanes arrival and the resulting series with the Undertaker was great.
And speaking of Undertaker, I really liked everything leading up to Undertaker vs Underfaker. The match wasnt great, but the storyline was cool.

Can't really remember any right now, except CM Punk/Jeff Hardy and Chris Jericho/Rey Mysterio. Both were well planned/written/done, and totally tore up Smackdown every week for a few months in 2009.

CM Punk vs. Jeff Hardy came to mind instantly, but I cannot disagree with some that have been mentioned. The Jimmy Jacobs/BJ Whitmer stuff was great. That's the stuff that ROH currently lacks, and that Gabe's Dragon Gate USA should get going to really make it a more noticeable independent promotion.
Austin vs. McMahon is another one. The whole thing -- from McMahon not being able to control Austin, to Austin selling his soul to be the WWE Champion and joining forces with one of his most hated rivals in Triple H.
Chris Jericho vs. Shawn Michaels is another I will mention. From Jericho deciding he wants to prove he can be better than the Showstopper, to those feelings perhaps leading to a bitter feeling towards the man he once idolised when HBK feigned an injury against Batista, re-sparking the feud.
When I first started watching, Chris Jericho and Chris Benoit were embroiled in a feud over the Intercontinental Title. That stuff was pretty amazing, too. Just two rivals slugging it out, with contrasting personalities -- ultimately leading to respect and them winning a TLC Match together -- beating Edge & Christian for the first time.
TNA aren't completely devoid of great storylines, either. When they keep it simple, that shit often works. Kurt Angle vs. Desmond Wolfe was a great feud. Wolfe attacked Kurt Angle randomly, wanting to prove that he could beat The Greatest Wrestler in the World -- instantly getting his attention. Angle would beat Wolfe, but the challenger didn't even need to win. He just looked amazing being able to go hold-for-hold with Angle, and giving the multi-time World Champion trouble. It's a shame they completely fucked up Wolfe afterwards.
Another simple one would have been Kurt Angle vs. Jeff Hardy, had Angle returned and focused his attention on Hardy for, you know...kind of ending his career? Instead, Angle has ended up feuding with Jeff Jarrett, and while it made sense for Angle to use Jarrett's MMA stuff to get his foot back in the door -- I don't think it was necessary and now their feud is so personal that the ultimate goal with Angle is lost -- revenge on Jeff Hardy.
Kurt just could have jumped the guardrail occasionally, and been a one-man Nexus against Immortal, and the Matt Morgan/Ken Anderson stuff could have gone along as it has.

Sting's transformation to the Crow Sting. I mean, the only other storyline that caught me as much as that one was Austin/Vince
Sting was my favorite wrestler for a looong time, so i may be a little biased here.
