I think he did something, where he let Shane get beat up because he didn't want to let The Rock get endangered or something.
Either way, he did something in the interest of the Corporation that pissed Vince off.
So Vince yelled at him, and he flipped out and sweet chinned him. Then he was fired, but his contract was "iron clad", so he came back. Since he was still commisioner, and on the bad side of Vince, he started favoring DX and Austin.

After the face turn, he made a few more appearances as commissioner but eventually handed over the spot to Mick Foley. He was gone for about 2 years before making a full comeback.

After he was originally made commissioner by Vince, he appeared on Raw every week for the Corporate storyline. After the McMahon/Austin storyline ended, he was still commissioner in kayfabe.
But, he appeared less and less. He would only appear every couple months, and then it was even less frequently than that. He'd usually come back to book a big match, or guest referee a big match.
This was also around when Shawn was having some personal substance problems.
So, he stopped showing up altogether. Since they probably wanted and on air commissioner, and Shawn didn't want to always do it, they changed commisioners.
Shawn appeared as commissioner one last time to announce that he was stepping down and appointing a replacement.
Mick Foley replaced him, and then after Foley regal was commissioner. Then the shows went to GMs.
Shawn didn't appear at all after that for a long time. A little less than two years, because of his problems. He came back in 2002 as part of the NWO, but only in a manager role. Then he had a storyline with HHH, where they almost reformed DX. HHH turned on him, and they fueded until Shawn came out of retirement for a street-fight.
That was his first match back, at Summerslam 2002.
Then he didn't wrestle again until the Elimination Chamber that year at Survivor Series, where he won the title. After that, he was on Raw full time and has been since.

I remember there being something about a lumbarjack match around christmas with DX and the corporation that pissed Vince off I forget what happened after.

lol I miss the days where Vince and the stooges were the corporation.
