The secret missions unlocked via "homing beacons" I never used the first one. Now after (spoiler), I can't go back and use the first one

Also, my AI characters don't follow me when I jump up onto ledges.

Also... can you carry people with flight? I can't seem to get Rogue to pick anyone up this time around.
