That's exactly it. I believe the idea behind the Doctor Manhattan character was to make the unrealistic idea of an entity such as Manhattan "realistic." He wouldn't just be a guy like Superman, but he'd see through concepts such a time and space. Things like pants would be the least of his concerns.
It made so many people feel weird, and I think that is actually quite a telling thing. It's really quite bizarre how awkward a blue CGI penis made people feel. I don't think people "got" Doctor Manhattan, and while I don't think that is the fault of the filmmakers, I believe they could have just used a throwaway line from one of the "normal" characters to put some fucking pants on, with a response from him explaining how stupid pants are.
