I prefer the human foot soldiers by quite a bit. This is because I like the whole ancient order/clan feeling of the group more, where they are like a cult that operates at night.
The motives and style of Shredder don't feel that way when he's manufacturing robots on a mass scale and staging world domination plots with the Technodrome.

It comes down to me preferring the ninja mythology story of Ninja Turtles to the science fiction injected into the cartoon.
This isn't to say that I don't love the cartoon elements though. The robots and gadgets, as well as the Dimension X stuff and Krang is all great.
I just think the feel of the first movie is a better story and world, when you strip away all of the awesome elements of a saturday morning cartoon and action figure toy line.
