Really you're just looking at Joker and Two Face. Riddler wears a blazer sometimes, and a jumpsuit or whatever other times.

In the case of Black Mask and Penguin you're dealing with mob bosses. What else are they going to wear? Really that goes for Joker and Two Face too, since even though they're more of crazies they're a part of a realistic criminal underworld.
Gotham City and Batman is a mob/criminal setting. The whole thing is noir. Characters wear suits because that's the type of characters they are...

Not to mention there are plenty of major/great Batman villains who don't even fall into that category. Mr. Freeze, Scarecrow, Catwoman, Ras Al Ghul, Killer Croc, Poison Ivy, Harley Quinn, Hush, Red Hood, Deadshot

Like I said, who really cares what they wear though, since I think it's virtually academic that Batman and Spiderman dominate the rogues gallery discussion.
Penguin wears a suit. And Catwoman wears a cat suit. And Alfred wears a suit. And the Fox fellow wears a suit. Game set and match.
