Actually a lot of small market teams have done a great job with their farm systems but just end up getting raped by big market clubs. KC produced Johnny Damon, Jermaine Dye and Carlos Beltran. Beltran is gone next season. The Marlins will be very lucky to keep Willis and Beckett for more than five seasons. And when you talk about the Expos you also have to mention Larry Walker, Moises Alou, Delino DeShields, Marquis Grissom, Michael Barrett, Javy Vazquez....
My personal favorite when talking about farm systems is the Dodgers though. Because I hate them, I love thinking about the many guys who they brought up, gave up on, and then became stars somewhere else. John Wetteland, Paul Konerko, Padro Martinez...good times.

Check the stats and my previous post. Jermaine Dye started out with the Braves. I saw him hit his first major league hit, a grand slam, in his first game.
