One of the writers said that Hershel "probably" didn't know. He mentioned in the last episode that Otis used to wrangle up the zombies. So there is a good chance Otis wrangled her and stuck her in the barn. By the time they mentioned they were looking for a little girl, Otis had already been killed.
With that said though, you'd think he'd say "Hey, got a little girl walker" to someone, or that the one girl who fed the zombies would have noticed the girl in there.

Wasn't Herschel trying to keep the barn a secret though? If he didn't want the entire group knowing he kept walkers, it would kind of make sense for him to keep quiet about Sophia. Especially since once the whole group found out they ended up massacring all of them.
As far as the Sophia storyline goes, I think it was brilliant now that all is said and done. Sure, hearing her mother whine was annoying at times, but her going missing set up so many character arcs and new relationships.
Lori is skank meat though and if she does get eaten I will be very happy.
