Mega Man would have been in Brawl if it wasn't for Nintendo being upset over Capcom breaking their exclusive "Capcom 5" agreement for the Gamecube. I think that is how it opened the door for Snake to be in Brawl since Kojima begged both Konami and Nintendo once he saw the opportunity while Brawl was never meant to have more than 2 third party characters.
No reason for Mega Man to not be in the next one unless this time Capcom flat out refuses. The robot masters would act as assist trophies/characters.
