Never any hard source for these stories. And Sakurai is fairly open about his tenure on the franchise.
I have my own little theory: Sonic and Snake got in because their parent companies simply asked. Sakurai and Nintendo overall seem chill enough to be open to all sorts of guest characters, Capcom characters included, license and tone permitting. I believe Capcom didn't care to ask at the time.
I'd buy that over the Big N holding roster spots ransom.

If I remember correctly, it wasn't a grudge like they had against Squaresoft that only ended once Iwata took over but more of feeling betrayed by Capcom who promised the "Capcom 5" only to end up on their own porting the games to the PS2 or outright cancelling them.
It was only rumored Nintendo rejected Mega Man but plausible since they really resented loosing Resident Evil 4's exclusiveness and even Mikami himself who promised to cut his own head off was ashamed at Capcom.
Sakurai was quoted to have said after Sonic was revealed that at least "one or two" more extra third party characters were to be revealed for Brawl. It only ended up being Snake but it did lead to more rumors of Mega Man was meant to have been the other.
Kojima admitted he had to beg to get Snake included since he wasn't originally planned for Brawl.
