Red Sox were pretty stacked at the 1B position before his trade even at the minors level so the trade at the time did seem like the Red Sox won easily. He wasn't the top prospect in the trade (Casey Kelly was while Rizzo was ranked 3rd). The issue with Rizzo was his power was full of raw potential but not consistent enough like with the issue of Lars Anderson who is another power hitter the Sox has and also plays 1st base.
A-Gon was meant more to replace Manny's numbers and help protect Ortiz's numbers from dropping more after Manny left.
Now the trade looks a lot worse mostly because Rizzo's revival with the Cubs and A-Gon struggling a bit. Padres probably regret trading him as well even though the guy who traded for him now works for the Cubs which is how they got him.
