They did make a mess out of the whole title situation early into the brand split. I think the idea was to not have any duplicate type titles and instead give each brand an "exclusive" title.
Problem was the WWE realized they had way too many wrestlers doing nothing after the title merging and the whole idea of exclusive titles was tossed once they realized their "flagship" show didn't have the main title.
