Good Eli and Bad Eli are basically two entirely different players. Some of the throws he made last year were just insane. Threading the needle into triple coverage, all of the perfect deep throws down field, etc.

For quite some time, a guy like Brady, Brees, etc. could make a throw like that and everybody is all "see? those are amazing QBs" but when Eli does it it was all "what luck!" I think he's closer to silencing the doubters though. He has some horrible games still but I think people are realizing he's actually really good, not just a product of a good offensive scheme.
