He was paralyzed from a bullet - damage to the spine.

The medicine beast gave him helped reconnect the nerve endings in his spine and in turn cost him the ability to use his powers. Its a side effect.

its like saying one of those stupid medicines you see as a commercial has plot holes because while its supposed to help your allergies, it also gives you anal leakage.
