There's really no way around making an ending to the story that doesn't just peeter out. After the human race hits the Martians with everything, the Martians still win, only to get taken out by common germs. That's the way H.G. Wells wrote the original, and that's the way the remakes are going to stay (unless you want to just completely fuck around with the story, like the afore-mentioned Independence Day) It might not be entirely impossible to make that less anti-climactic, but I think you'd be hard-pressed to find a way.

I'm not saying change the ending from the book, it would have been worse if they had, though technically the ending has two parts, the aliens dying (which I didn't mind that much though it was still very underdevelopped) and the happy family reunion (the true problem with the ending, the bullshit sappyness of the ending)

As for how they could have made the death by disease work better how about not changing how long they Martians studied, so that it doesn't seem completely stupid that martians who have been studying the Earth for a million years would not realise that diseases exist or that it might not be a good idea to go touching rusty bikes and old pictures that have who knows how many germs on them and other random shit and drinking bad water and so forth A million years is enough time to learn that maybe they need some sort of protective suit at least at first, the book was maybe 10-20 years of study tops, I can forgive not completely grasping everything to do with human disease in that time but a million years? Give me a break, ridiculous. It's pointless chnages like that kill the general plot development.

Furthermore, to make it less anti-climatic, you drop the stupid grenade sequence and have the alien ships all around them slowly start dying, finally ending with the one they are in, then have Cruise grasp what happens earlier and do most of the Boston stuff the same (well I'd say have Boston blown to shit and family except maybe at most the mother dead but that's me hating the happy ending) minus the birds on the robots. There a little more build up.
