Basically, Charles and Desmond now have common interests. They both hate Ben Linus. I think this places them on the same page, and puts their problems on the backburner. I would assume they're looking for the island and want to settle things with Linus.

Yeah I get all that, I just can't even begin to imagine how that fits into the story now...well next season anyway...
