Considering it's not an RPG, I don't know what you were expecting out of it. Adding certain FO3 features would change the game's genre and scope completely, and I don't think they were trying to go for that. Far too much of the game would need to be different.
The only time you should really be spending 'mindlessly running' is during a mission. The rest of the time, stagecoaches and quick travel from camp take a LOT of the downtime out of the game. Best, and probably most 'taken for granted' feature in the game is easily the quick travel/save from your camp.
